Right after i talk with Silas to begin the Great Battle at Junkyard it says 'Zone Transition Error' despite what choice i pick, be it Old Junkyard or the Frontline it just sends me back to the Main Menu.
Game Version: 1.1.1.6

I have already disabled "Auto-save when transitioning", verified steam files, whitelisted them in my antivirus & reinstaled the game, nothing worked so far.

It seems your save got corrupted somehow.
Btw, don't post multiple threads for the same bug and necro other threads from several years ago with similar subject. Just clutters up the bugs section.
