The most annoying situation I faced was the fight during the "Coretech's Warehouse is under attack" quest. The AI of the allies were pathetic. They stormed out from their well selected defended spots whenever a single enemy turned up in the doorway ruining the defensive lines and allowing the big pack of attacker forces on the other side of the door to overrun the dumb allied units one by one.

My character was unable to throw grenades and such accurately at the time, but I had no other means to defeat the enemies. I had to replay the whole attack more than a dozen times and still the only one time I could actually win I had to wipe out all my allies as well as they turned against me due to a stupid missed flashbang grenade near the end of the attack.

It was a super annoying experience and is definitely felt like buggy AI behavior...

Bugs / Arke Power Station hacking consoles after AI Core is destroyed

My character was able to sneak through the whole Arke Power Station without confronting any of the bots up until the AI core. After defeating the AI the computer consoles in other Arke Power Station locations still allowed the player to select the menu item: "[Hacking] Temporarily disable security system".

After successful hacking the outcome is that the now wiped out AI responds: "NOT BAD! BUT NOW I KNOW WHERE YOU ARE! HA-HA-HA!".

In my opinion this is a bug. If the AI is destroyed, it should not be able to override hacking attempts and send the still active bots to my location or at least I should not get insane AI responses any more for sure.

So can I progress with the main plot if I wipe out the entire tchort institute or I already broke my game? I only use quick saves and I am stuck with the tchort being hostile...

I faced a very similar issue. I killed all the guards before going through the interview with Amelia and after the combat when I entered the interrogation room the interview started... Amelia walked through the hallway not wondering why there are so many dead bodies laying around... If combat had been triggered with the cultists, the interview should not be triggered.

I faced the same issue. It seems the game does not implement a quest path in which the beast is killed in the mine by the player... it was quite disappointing that the game ignored the fact that the beast is already dead in the dialogues.
