Rejects understandably are not to eager to trust a random stranger to help them so if you didn't ask Nevil for help, you need to pass a Persuasion check first in order to convince them.
Murdering all Tchortists in the area could possibly work as well(haven't tried it myself) but keep in mind that it will turn entire Institute hostile so you will need to fight your way through later.
Btw. don't worry about 'helping' Tchortists, it doesn't matter in the last location of the game how you treated them. Keep in mind however that once you enter the last location of the game you cannot go back till you finish it, so you might want to get some supplies for he journey first.

There is a one high quality Burrower Carapace in Deep Caverns but it is way too late.

That's not a bug. If you enter Black Sea on your own, Aegis will arrive to the camp without you and they do not look to kindly to random strangers in the vicinity of their camp. You can however still join pirates(unless you aggroed them as well) by talking to a guy named Razor in the waters south east of the camp beach.

I think it would be a good addition if in the ending slides, the rejects slide would be a bit different if you managed to get help from Nevil for their escape.

Cruzer holds sledgehammer during negotations with Grim, however if player attempts to attack the captain, he will instantly switch to his assault rifle and shoot at you. In comparison, Razor doesn't use at all his shotgun in this fight and uses his knife instead.

It is impossible to navigate most of the dialogue during Oldfield interrogation through pressing buttons 1,2,3,etc; only manually clicking the option with a mouse button works.

The new hotfix update has added a new dialogue option with Harmost allowing player to reveal to him that they fled the institute causing him to become furious and refuse to speak to you again.
Currently this does not affect the tchortists too much, with prevlic still repeating the line 'speak with Harmost' after talking with stavros.
I think it would make sense that tchortists would become hostile to the player if they return to the zone after leaving it, similarly how oligarch factions react if player gets hired somewhere else and talks to them.
