After eliminating the scrappers and completing the black eel questline, I went over to the gambling house and was set upon by the guards and even patrons joined the party, all of which have promptly become worm food. When I went back to the main trading area the black eels were hostile.

I encountered this problem too, I thought it was fixed though last patch.

I'm having this issue too.  I went to the gambling house to see Elwood and ended up having to kill everyone.  Now all the Scrappers and Black Eels are hostile.  Have been defending myself as a result though so the black eels really don't like me which is making the Elwood mission rather difficult to complete...

They will still hate your guts, I'm afraid. You'd have to start over or load an older save.

I have found in this version that I am not attacked when I enter the casino, but when I leave, Fixer, Kendrick, Johan and Kimi are being killed by Protectorate soldiers and Black eels.  It occurs even if I complete the quest, go to SGS and turn in the circuit board and go through the cut-scene.
