A question I have there: Does the game pause while this is happening, or go on as usual? Or will those systems be primarily be required in places where that does not matter?

The game goes on as normal. It can be in turn-based/roguelike mode, of course, and performing lockpicking/hacking actions will advance the clock and give your enemies chance to act.
UnLimiTeD:
If time goes on while the player tries to pick the lock, then one way to emulate higher skill of the player character without the usual folly of making the actual task easier for the actual actor as the game goes on could be to have higher skill make time pass slower.
Or allow more actions during a turnbased phase, as may be the case.
Anyways, looking forward to it. It sounds like the game will be enjoyable in many different ways!
