The issue is this:
Player throws Molotov Coctail on the enemy group.
Later melee ally on its own goes into flame in order to target some of the enemies, gets burned and turns hostile to you.
This should not really happen. It was his fault for going into fire, not players.

Anyway, this also happened to me, and I agree it is annoying. Perhaps making them "blue" (allied) instead of "gray" (neutral) would solve the problem? My blue allies in the warehouse fight gleefully ran over all my flames and caltrops, much to my chagrin, but at least they didn't become hostile to me afterwards.

Haha. I was killing them on purpose already 8) Any AOE attacks (like Pyrokinesis) turn them hostile anyway, and they will also be the target of Electrokinesis chain jumps regardless of their affiliation, but getting hit by a bolt will turn them hostile.

I'll look into tweaking the AI at some point so that your allies will not be turning on you so readily.

Note that this can get irritatiing in case of long battles, since it is essentially an auto fail of the whole battle, since players do not want aliies faction to be in war with them.
